Being an older fandom participant, I remember this trope back when it was commonly referred to as genderswitch. As times have changed and society's become more aware of the nuances of gender (with nonbinary, genderfluid and trans individuals educating us), some of the older fics in this genre might not have passed muster today; I try to bear in mind the date of publication. As for the mechanics, I'm equally happy to see always-a-different-gender as I am suddenly-by-magic-or-technology plots. I consider this trope to include physical changes to gender, as well as simple playing with gender expectations (ex. drag).

When I read physical genderbenders, I'm primarily looking for a specific set of plot threads, and will enjoy the fic if at least one of the following apply: the person learns about other genders and their societal preconceptions are adjusted; the person is no less capable now that they are a different gender; if kink is involved, it is actively the choice of the characters and not merely author fetishization; there is no enforcement of gender stereotypes.

Anime & Manga
Axis Powers: Hetalia:
~All Together Now and Part 2 and Part 3. In which Poland and several other Nations are secretly female, and Poland reveals herself at the party for entrance into the EU.
~Columbia. In which America wakes up one morning as a woman.

Naruto:
~20 Truths (Uzumaki Naruto), by Jitka Taylor. Suzumi, one of the indistinguishable background teachers, is who taught Naruto Oiroke - and gave him options for a new identity.
~An Invincible Summer, by Shanastoryteller. Naruto is attacked by a civilian when young, but uses the opportunity to discard his identity and become a slightly-older kunoichi in training. This avoids or fixes most of canon.
~Beauty, Danger, They Are The Same, by fringeperson. A young Naruto, kicked out of the orphanage, is taken in by strippers. He learns both mental and physical flexibility.
~Spying no Jutsu, by Daniel-Gudman. Naruto is given a special mission, requiring Oiroke. She entrances both Sasuke and Yugito while infiltrating a festival.
~Teacup Tempest, by Wingwyrm. AU, girl!Naruto is raped and gives birth in secret during the Academy; she creates an older alternate identity to be her child's mother in public. As she slowly matures into her cover, it turns out that her false identity is exactly her sensei's type. Kakashi/Naruto, although the former is initially unaware of the latter, and no underage sex beyond the aforementioned rape (hinted to be by Mizuki).

One Piece:
~Switch Switch, by PeroxidePest17. A lighthearted take on Zoro becoming genderfluid by accidentally eating a Devil Fruit, with the end result of Sanji/Zoro.
~The World's Greatest Swordswoman, by Maldoror. Zoro isn't bothered by a Devil Fruit user's genderbender curse, although Sanji is suffering an existential crisis when he needs to be courteous to fem!Zoro. Gen, but Sanji would like it to be Sanji/Zoro-Chwan.

***Ranma 1/2, seriously, is always about this. No point in singling out stories!

Saiyuki:
~The More Things Change, by Emungere. Crossover with Ranma 1/2. Two of the group get cursed. Gojyo/Hakkai.

Weiss Kreuz:
~Girl, by Viridian_5. Ran wakes up a woman, and slowly realizes why. Ran/Yohji, Ran/Schuldig, Ran/biker OFC, Schuldig/Yohji.

Comics Franchises
The Avengers (Marvel):
~Board Games Are Underrated, by Haipollai. A reimagining of Captain America and the following films if Bucky and Steve were female. Bucky/Steve.
~Some Assembly Required, by valtyr. Tony gets a sex-change courtesy of von Doom. It takes a while to figure out why. Steve/Tony.

Batman (DCU):
~All the Things of the World, by Te. Rather than become Oracle's avatar, Tim tells her that Gotham "needs a Batgirl". Thus we get a crossdressing Tim, gender identity confusion, and a Jason who survives because of his crush on the new Batgirl. Tim/Jason.
~A Clarification of Range, by Te. Tim's good at the disguise thing... really good. Kon catches on after, oh, the 5th or 6th one night stand. Tim/Kon.

Guardians of the Galaxy (Marvel):
~Mirror House, by Divisionten. The aftereffects of holding an Infinity Stone include shapeshifting into others similarly afflicted. The Guardians find this useful, if more than a little difficult to adapt to.

Superman (DCU):
~Skin Deep, by Rivkat. Clark is Lex's "Left Hand of Darkness" fantasy. Clark/Lex.

Watchmen (DCU):
~My Body is a Cage, by conceptofzero. In which Rorschach has always been a woman.

Literature
The Dresden Files
~Black Magic Woman, by binz and shiplizard. Marcone has a business meeting at a gay bar and meets Harry's drag queen identity.
~For a Price, by Forestgreen. Ms. Dresden is a lesbian, but apparently that doesn't count as non-virgin for sacrificial spell purposes. She needs a hand in getting rid of her hetero-virginity. Harry/Marcone.

Movies
Inception:
~Here in Spain I am a Spaniard, by feverbeats. Eames is a transwoman, and doesn't have much luck explaining it to people. Final pairing is Eames/Yusuf, but there's a few background and failed pairings before that.

RPF
Hockey RPF:
There are a ton of these in the main Hockey RPF post. Rather than retype them all, below are just my favorites.
~Dress for the Weather, by Electrumqueen. In the near future, the NHL tries for gender integration via a new team in Halifax. The players are all real-world female hockey players; the management includes a retired Sidney Crosby and AU versions of Kaner & Tazer (who were outed before the draft and thus never played for the NHL). The plot is fairly balanced between the women's struggles and triumphs, and the men's romances.
~Five Hockey Players Erica Staal Never Dated, by Mardia. Fairly self-explanatory.
~I Don't Think You're Ready, by Siegeofangels. Sydney Crosby's second year in the NHL.
~Rule 604(a), by Puckling. 19 different stories about 19 different players having been born female, and with most plots focusing on birth control.
~The Shadow and the Frame, by longtime_lurker. Genderbending is a disease, like chickenpox. Kaner gets it first, then Tazer, then lesbianism happens. Kaner/Tazer.
~There is a Lake in Me, by Hauntologie. Geno pines for a very heterosexual Sid, then wakes up female. Geno/Sidney.
~We Like to Get Our Kicks in This One Way, by Nebulia. This series alternates between fem!Kaner/Tazer stories, and ensemble pieces. A handful of NHL players were born female, but get in anyway.

Television
Due South:
~Being Ray Kowalski, by Isis. AU in that fem!Ray wakes up in canon-Ray's body. Ray K./Fraser.
--->Anima, by J.S. Cavalcante. This response fic is the flipside of Isis' story; we see canon-Ray's experience in the AU world, and all the gender ramifications thereof. Ray K./Fraser.
~Maple-Syrup Man, by China-shop. Frannie turns into a man after eating too much maple syrup ("making Canada manlier since 19XX") and immediately gets Turnbull's attention. Frannie/Turnbull.

Sherlock:
~Boston Marriage, by pendrearc. A redo of the series with always-female versions of John and Sherlock.

Teen Wolf:
~And the sun came out, by milominderbinder. Lesbian Stiles is still devoted to Lydia. Lydia's trying not to return the sentiment. Lydia/Stiles.

Overwatch:
~Hidden in Plain Sight, by Thorinsmut. Roadhog's been hiding something from Junkrat, but now that they're spending a few weeks in a safehouse, it might be a good time to share. Junkrat/Roadhog.
