As of 2017, my Extremely Small Fandoms Post needs to split, as it was getting ridiculously long. So, while backdated, this post is a creation from October '17, and houses the specific genres of Anime and Manga for which I have five or fewer fic recommendations.
EDIT: 2020: I have a lot of catching up to do! Adding Kids on the Slope, Next Life as a Villainess, Cells at Work!, Ace Attorney, Given, Trigun, Death Parade, Appare-Ranman, Blood Blockade Battlefront.

Ace Attorney: (all Phoenix Wright/Miles Edgeworth unless otherwise stated)
~forty years in the wilderness (and the following holiday weekend), by sunsmasher. Phoenix rebuilds the court system, and Miles comes back to town.
~How to Court A Fool in Under Three Months, by snowyrunes. Impatient with their colleagues, and spurred by Phoenix's desire to date again, the core crew tries to matchmake.
~You Are My Friend (but don't believe my lies), by seamarcc. Phoenix uses his magatama on Miles by accident, and takes the results badly.

Appare-Ranman:
~bang it out, by crehador. Before dropping Gil off at the police station, Dylan and TJ take a little detour. Dylan/TJ, with Gil as semi-unwilling voyeur played for laughs.
~to the moon and back, by crehador. Appare and Kosame need a little outside help to realize that they're in love. Queerplatonic Appare/Kosame, implied Al/Sofia and Sofia/Xialian.

Bakuman:
~Anything You Can Do, by mmmdraco. Fukuda reads some BL manga, and thinks to himself, I can do better than that.

Bungo Stray Dogs:
~Back, by codename_bewareofthefangirl. Turns out, Oda Sakunosuke's been in a coma for years, and now that he's awake, he's got to check on Dazai. Dazai/Odasuke.
~Edgar Allen Poe's Entrance Exam, by MeridianGrimm. When something seems to be happening to the members of the Armed Detective Agency, it's up to Poe to solve. Poe/Ranpo.
~Lost in a Good Book, by MeridianGrimm. An ability-user copies Poe's ability and sends him and Ranpo into a book of mysteries. They do rather well. Poe/Ranpo.
~Murder Mystery Matchmaking, by dgalerab. In a nice allusion to the real Romantic authors/poets, it turns out that Poe's friends before coming to Japan are extremely sexually free and very fond of Poe... and determined to see him win his man. Poe/Ranpo.
~On Failed Attempts at Seduction (and Other Reasons Why Character B Deserves a Happy Ending), by featherx. At a loss, Ranpo resorts to truly terrible one-liners. Poe/Ranpo.
~Owe No Debt, by izanyas. A series of reconciliation moments between Dazai and Chuuya, wedged between the seasons of the anime. Dazai/Chuuya.
~pull the trigger tighter and watch our distances explode, by BloodDarkerThanCrimson. Atsushi sees the varicolored strings of fate. Atsushi/Akutagawa, slight Dazai/Chuuya and Poe/Ranpo.
~They've called me mad (yet I am only madly in love with you), by Jazer. Edgar gets unofficially adopted by the Agency. Poe/Ranpo.

Cells At Work:
~Death Gives Beauty, by Viridiansky. White Blood Cell wants to protect cells and do his job. Sometimes those are mutually exclusive... and sometimes he can make them inclusive. Eventual happy ending of White Blood Cell/Cancer Cell (as written, he appears to be a benign cancer cell by the end).
~the two of us, by 94k. The soulmate AU series. Eventual White Blood Cell/Red Blood Cell (along with two of their colleagues getting together).

Chihayafuru (Arata/Chihaya/Taichi unless otherwise marked):
~I know not where the depths of love shall take me, by Miaoujones.
The OT3 getting together, from Arata's POV.
~Slept a flower through a harsh winter (Spring has come), by Miaoujones.
The OT3 getting together, from Chihaya's POV.
~What friends have I who know my heart, by Miaoujones. The OT3 getting together, from Taichi's POV.

Cowboy Bebop:
~in the quiet, we are fine, by lupinely. Spike and Jet get used to each other, the rest of the crew, and being alive, maybe in that order. Spike/Jet, including post-canon (having now seen the series, I like the ending's ambiguity but also like stories in which nobody from the crew dies).

Death Parade:
~Advent, by euphemisms. AU ending fix-it, Chiyuki gets to stay with Decim. Chiyuki/Decim.
~Death Pinball, by Hokuto. An alternate ending with a smidge more happiness. Chiyuki gets a new job, and sees her mother again.
~Fear, by Moraith. Nona's POV on what's really going on in the realm of the Arbiters.

The Disastrous Life of Saiki K.:
~A God Walked Into The Office and other bad jokes, by oatmealcrisp. AU crossover with Mob Psycho 100, since Saiki would fit in well with the MP100 universe.
~Deus Ex Saiki, by oatmealcrisp. Crossover with Death Note. A young Saiki is tired of the whole Kira thing, so decides to solve the problem.
~How to Trauma When You're A Psychic: A Non-Definitive Guide, by oatmealcrisp. Because both Saiki and Teruhashi have gross, abusive older brothers that the show plays for laughs but really shouldn't.
~It's a Thing-Thing, by oatmealcrisp. Kaidou likes Saiki, but is also deeply closeted and repressed, so it doesn't go well at first.

Free! Iwatobi Swim Club:
~The Denialverse by Ad_Astra. Dedicated to the rare pairing of Makoto/Rin, which only happens because they are both hung up on Haru who remains (as in canon) primarily in love with water itself. Over time, they start to prefer this new arrangement.

From Eroica with Love:
~Fried Potatoes website has some good description of characters and elements of Eroica.
~
Kadorienne's archive: Kadorienne and the other authors are all talented, and there are some nice pics too. Highlights include Kadorienne's female!Eroica/female!Klaus stories, and the Fabulousman superhero!AU series. Also, there's a crossover or two with Harry Potter and Buffy.
~
A Rich Man's World, in which Klaus marries James to save the Schloss from creditors. Anne-li's other fics are interesting, but I liked this one best. Klaus/James.
~
So How Was Your Weekend? by Heather Sparrows. Dorian and Klaus work together to protect a Christopher Street Day parade. Dorian/Klaus.

Fruits Basket:
~
Love Remains, by Girlstarfish. AU: The Hondas move into a house to act as caretakers; Tohru's surprised but not unhappy that it really is haunted.
~Try
Merrow's fic. Merrow writes slowly, but the stories tell good tales and are pretty good characterizations. Also, now I wish the canon was Hatori/Tohru.

Given:
~it's a warm and it's a healing hallelujah, by driedupwishes. Mafuyu and Ritsuka, just about as cute to watch dating as you thought they'd be. Band practice is often derailed.

Gravitation:
~
Playing House, by Hawk Clowd. Yuki was kinda playing the field of ladies before Shuichi, and he's got the illegitimates to prove it. The kids come over, and family bonding occurs against Yuki's will. The kids weren't cardboard cutouts, and the issues Yuki and his lover addressed were very real. I thought the author did an excellent job handling what a lesser author would have turned into fluff.

Hikaru no Go:
~desynchronization, by Ontogenesis. Ogata pulls an incarnated Sai out of a canal. Ogata/Sai.
~Even a Moron Connects, by Mousapelli. AU, Akira's dad passed away when he was young, and haunts him. Eventually Akira finds someone who understands. Hikaru/Akira.
~
Forcing Reality, by Esama. Hikaru's really more of a video game kinda guy.
~Golden Week, by Mousapelli. All of Shindou's friends know he goes nutty during Golden Week. Hikaru/Akira.
~Indulgence, by Esama. Hikaru thinks he should know better than to fall for a ghost. Hikaru/Sai.
~Into the Light, by Esama. A character study. Hikaru/Sai.
~
Paper Cranes, by Spontaneite. After the end, Hikaru slowly realizes that being possessed for a few years had some permanent spiritual effects. I like that Hikaru is attempting to get Sai back, and hope he succeeds. Dead WIP.
~Twice the River, by issen4. Crossover with Spirited Away. Perhaps Chihiro and Hikaru both are searching for someone supernatural and dear.
~Vanishing Liberty, by tuesday. Akira's parents try to arrange his marriage. Hikaru/Akira.
~
Watch and Learn, by Esama. A time-travel fix-it for Sai's disappearance. The sequel is unfinished forever, probably.

Idolish7:
~and possibly i like the thrill, by warfare. Sougo navigates a crush on Ryuunosuke from Trigger, while getting closer to him as they work on a drama show together. Sougo/Ryuu.
-->and sequel of you under me so quite new. They take things slow, until they finally take them fast. Sougo/Ryuu, explicit.
~In the Meantime, by Chiharu. Gaku pines a little for Tsumugi, so he's quite surprised when she says yes. Gaku/Tsumugi.
~Like Pale Mauve... Or Something, by sodagum. Yamato is too much of a mature adult at heart to put up with angsty crushes, including his own, so he just gets right to the point. Sougo/Yamato.
~Rehearsal, by AoiTsukikage. Nagi suggests to Yamato that they get it on, right after they finish practicing for the police drama; naturally a few elements of roleplay slip in, between the sex and serious conversations. Nagi/Yamato.
~you in the grain of every syllable i say, by caramelize. Mitsuki plans to confess to Nagi, but Nagi ends up in the hospital first.
Eventual Mitsuki/Nagi. NOTE: The newest generation of fans is really into this trope of Hanahaki Disease, wherein a person in love starts choking on flowers unless/until they are requited, die, or have surgery. This fic treads a careful path exploring how such a disease would affect idols, who are supposed to be publicly unattached.

Kekkei Sensen (Blood Blockade Battlefront):
~A Snapshot of Time in Hellsalem's Lot, by TBCat. AU, Leonardo never gets picked up as a Libra employee. Instead, he's a part-time journalist and pizza delivery boy.
~it kind of counts as sexting
, by WattStalf. Leonardo doesn't know why he likes having a relationship with his crass coworker Zapp, but he does admit that he likes it. Until I can get a long slowburn for this pairing, this is the best out there. Leonardo/Zapp.
~job benefits
, by WattStalf. Turns out the members of Libra unwind with sex. Lots of kinky, occasionally in orgies sex. Leonardo enjoys his one-on-one time with his new coworkers.
~Keep You Like An Oath, by Icka M. Chif. To stay sane and focused, the members of Libra need some kind of anchor. It's different for everyone, but many of them choose to have one person they hold as precious. Queerplatonic Klaus/Leonardo.
~Two Week's Notice, by Moonsheen. If Leonardo succeeds in getting his sister and himself back to normal, would he really stick around in Hellsalem's Lot?

Kids On The Slope:
~Ever After, by Pi. Post-anime, Kaoru and Sentaro getting together, from Kaoru's POV.
~Finding birdland, by fio.
Post-anime, Kaoru and Sentaro getting together, from Sentaro's POV.

Kiss Him, Not Me:
~Be Careful Where You Leave Your Phone, by Falahime. Nishina finds that Igarashi has his strong points. NOTE: Normally I detest anything that seems like Pair the Spares, but in this anime/manga, it was fairly clear a) who the best couple was, b) who the best runners-up were, and that c) the runners-up actually have some chemistry and common interests. Nishina also seemed to have a fairly flexible sexuality, and absent a chance with Kae might well be interested in the male Igarashi. (But forget those other two guys, they don't need fanfic.

Kuroko's Basketball (a.k.a. Kuroko no Baske):
~Akashi and Other Animals, by half_sleeping. Akashi copes with the loneliness at the top by acquiring animals he names after his old teammates.
~How Competition Works, by triste. Apparently the entire Generation of Miracles was into Kuroko. Kagami is late but catching up. Generation of Miracles/Kuroko/Kagami.
~KISS KISS Pass the Fucking Ball, by Chiharu. Crossover with Ouran Host Club. Akashi visits his cousin Suoh.
~Second Chances series, by furiosity. Eventual Aomine/Kagami/Kuroko.
~The American Football Which Kuroko Plays, by umisabaku. Crossover with Eyeshield 21. Kuroko is forced out of basketball and Kagami's life, and chooses to transfer to Deimon High. Hiruma sees his potential. Kagami/Kuroko.

Kyo Kara Maoh:
~"Chancellor" (the actual title is about the length of this rec) by Chez Shay. Gwendal/Gunther. Gwendal notices - and likes - only useful, skilled people.
~Four Men, in Pursuit of Excellence, by Madsciencechick. Yuuri/Conrad, Wolfram/Murata/Yozak. All of Cherie's sons have different definitions of excellence (Gwendal's is my favorite).
~Polite Company, by Madsciencechick. Yuuri/Conrad, Murata/Wolfram, Gwendal/Gunther, Cheri/Yozak. A quick and silly drabble about secret relationships in the castle of the Maou.
~Turning Point, by Elihice. Conrad/Yuuri; Conrad isn't strong enough to deny his feelings for long.

Melancholy of Suzumiya Haruhi:
~
The Questionable Theology of Suzumiya Haruhi, by Jan. Haruhi discovers theology, and starts to imagine up more traditional fantasies.

Millennium Actress:
~Gold, Red, Black, White, by silverr. This feels very much in keeping with the mood and themes of the movie.

Mob Psycho 100:
~
For her, the fair and debonair, by rybari. There's no particular reason why Shigeo's crush Tsubomi wouldn't grow up to be a wonderful - and understanding - woman, who takes the time to catch up with an old classmate. Implied Shigeo/Teruki.
~
On Lies, Lying, and Liars, by AVoresmith. Author's summary: "There comes a time in every child's life when you have to deal with the fact that maybe the people you look up to are full of shit." Or, could Reigen really have concealed his lack of powers from Mob for long? Gen.
~
Three
, by Ravenesta. Author's summary: "The staff of Salt Middle School consider Kageyama Shigeo's third emergency contact." The contact being, of course, Reigen. Gen.
~
Tomorrow isn't always another day, by suitablyskippy. An excellent time-loop fic. Mob isn't the kind of kid to notice that he's stuck in the same day for a while... even when his master and his esper friends are slowly going crazy in it. Gen.

My Next Life As A Villainess: All Routes Lead To Doom:

~All Routes Lead To Romance - Katarina's Seven First Dates, by EntameWitchLulu. Rafael blabs on the massive love polygon, and now Katarina is going on dates in an effort to decide whether she's capable of choosing between her friends. Eventual Polyship.
~My Next Life As A Heroine: Why Have The Villainess' Death Flags Gone?, by Luki. AU in that Maria was also replaced by an isekai gamer... but her replacement is an example of the kind of gamer who probably couldn't make friends due to her repellant personality and selfishness. Naturally, she can't understand why her planned reverse-harem isn't working out. WIP.
~Power Move, by Luki. Short humorous fic in which Rafael carefully chooses a gift for Katarina to get in her good graces. He's rather smart about it.
~Through the Looking Glass, by Luki. One day, one accidentally-activated portal later, and Keith and Gerald are switched with their canon/game counterparts. They find the game world hellish, and while game!Keith is delighted with his new familial relationships, game!Gerald is livid to find Maria one of Katarina's admirers.

ReLife:
~Nunchi, by Switchnap. After the end of the experiment for Arata, his handler Ryo tries to cut ties and let him have his fresh start. Arata/Ryo.

Slayers:
~
Slayers: Faces and sequels by Davner. Zel/Syphiel. If it were an episode, it would be the one in which Zelgadis says, "Hey guys, this working together stuff isn't getting me a cure, so what say I go off for a while and look by myself? No hard feelings," and the others say "sure," but then all the second-string characters wander by and join him to star in their own adventures.

Trigun:
~Blossoms Borne by the Human Tree, by Kittenmittens. Vash('s body) reacts badly to the possibility of Wolfwood's death, leaving him pregnant and Wolfwood part Plant. WIP.

Yami no Matsuei:
~So, there's a "
cropped scan theatre" site, and if you want a hilarious primer to what YnM is all about, go there. I hurt myself laughing at a few of the one-liners. The characters explain what happens, in an off-the-4th-wall kinda way. The best way to start off the fandom, if you don't want to jump into the fic.
~
Fire & Shadows series, by Scribblemoose. Tsuzuki/Tatsumi. There's a few nice illustrations by P.L. Nunn there, too - totally not worksafe! The men are emo and misunderstand each other (with historical context that really worked for me), and Hisoka & Watari work to get them together.
~
Lorelei Jones also writes YnM. Your mileage may vary. I liked the ideas that she came up with, and thought that some of the fics should be made longer, they were that provocative. Certainly, she looks at areas of the fandom that don't get much scope in fic.
~
Macx and Lara Bee have written an epic series. They pair up the usual suspects, and then a host of unusual pairings follow. There's a lot of emo and overpowered-ness going on, but with YnM I find that appropriate.

Yona of the Dawn:
~Biting Her Tongue, by ShanaStoryteller. AU: Yona sees Soo-won killing her father, but slips away unnoticed. She needs to grow up fast, and be seen as the rightful ruler - and a political marriage to her cousin will keep him where she can watch him. Hak/Yona, Soo-won/Yona, eventual Hak/Soo-won/Yona.
~Long Enough, by 1010nabulation. A spiritual connection between the dragons and each other, and Yona as their lodestone, means that they can't help but know when she's feeling like getting physical with Hak. Three out of four solve this dilemma by getting it on together, but Zeno's a little reluctant to open up (again). Hak/Yona, OT4 of Dragons, past OT4 of original Dragons.
~That Which Never Tarnishes, by animegoil. Being over 2,000 years old means your brain doesn't always know when and who you are. Or, the bleak tragedy of Zeno's life has a few good moments, usually caused by good company who understand his problems.
~Yona and Her Dragons, by Procrastination_Sensation. AU, people with soulmates get colored marks when their soulmate is injured, and feel their pain if they're in close proximity. As the reincarnation of King Hiryu, Yona gets four sets of marks. Gen.
