trace_by_echoI might as well admit to getting pulled into this one; I lasted through Season 4. The recs below, while necessarily full of Derek/Stiles, are a healthy mixture of gen and other pairings, with an emphasis on Stiles. Unless otherwise noted with a "S3", the fics were written or begun prior to Season 3, and do not incorporate any Season 3 or later canon. LAST UPDATED: 2/10/18, to remove old fics that either deviated too far from accurate/believable characterization & plotting, or no longer suit my tastes. EDITED: 6/20/20, to add one new fic and clear away broken links.
Derek/Stiles:
~9/10ths of the Law, and sidequel Something That Finds You, by tsukinofaerii. Motifs: secretly-a-demon Stiles, the age issue being in quite the opposite direction, redemption of the damned, bodyswap, and great writing.
~A Simple Life, and sequel Finding Miracles, by Survivah. AU, Derek is living as a wolf after Laura was killed, until he meets the fox that becomes Stiles. Tissue warning for the sequel, but all ends well.
~A Single Magic Bullet, by The Feels Whale. AU, Stiles is about to graduate from Mage University, and he's sulking because his werewolf partner Scott has found himself a new mage partner. Cue dramatic entrance of a certain leatherclad wolf.
~And Dwell Beneath My Shadow, by Lielabell. Derek knows they won't last, since all he has going for him is his looks.
~Bonds of Power, by Miya_Morana. Magic swaps Stiles' humanness with Derek's Alpha werewolfness. Stiles being a much better Alpha ensues, during their efforts to track down the spellcasters.
~By Any Other Name, by entanglednow. Amnesia!fic, where they both wake up without memories and with no other members of the pack around - so naturally they assume that they are Supernatural-esque hunters and lovers.
~Can't be hateful, gotta be grateful, by HalfFizzbin. Stiles and his father bring Derek with them to Grandma's for Thanksgiving as Stiles' pretend plus-one. Extra points for the great first name for Stiles, and the pool story.
~Cool Story, Bro, by Drunktuesdays. AU, Stiles has a twin who is the Jessica Wakefield to his Elizabeth. (Possibly the most believable AU-twin relationship I've ever read.)
~Courage Through Fear, by Pookaseraph. Stiles learns magic and Hunter skills, gets bitten and cured, and becomes Derek's obsession - possibly not in strictly that order.
~Cupboard Love, by mklutz. AU, Stiles has an ad in the paper for home cooked meals, and Derek calls in for some. I liked this one for a nice sane depiction of the Hales, and Lydia as Stiles' friend and Jeopardy contestant is terrific.
~Defined By Each Breath, by devovitsuasartes. AU just before the end of Season 1; Derek accidentally bites Stiles.
~Extenuating Circumstances, by Flaming_muse. Five times Stiles completely failed to realize that Derek was into him, because he's reading the non-romantic fictrope into the situation instead. (Example: Derek starts acting nicer, Stiles assumes he's possessed by a demon.)
~Find It In Our Hearts, by Regann. AU, Kate hid a child from Derek (really, from everyone but Gerard). After Gerard disappears, the caretaker sends her daughter to her Uncle Chris - and within scent range of Derek. The Stilinskis help Derek to claim his daughter the legal way.
~Fireman Derek's Crazy Pie [Cheeseburger Baby], by owlpostagain. AU, Stiles is an undergrad in NYC who happens to bump into Laura Hale at her cafe Cheeseburger Baby. The title gives you Derek's profession.
~First Date series, by HalfFizzbin. With the Sheriff's go-ahead, Derek turns a platonic movie date into a real one. Technically WIP, but each story ends at a good stopping point.
~Five Times Stiles Doesn't Actually Need A Condom (and one time he does) by Otter. Worth it just for Finstock's sex-ed class.
~Fly A Little Faster, by Mirrorkill. **S3A** Post Season 3A's Visionary episode; Stiles goes back in time and messes up a teenage romance, just like Marty McFly.
~The Get Sharp series, by Chiomi. AU Post Season 2; life goes on. A concentration on character studies (Allison, the Sheriff) and longer action fics (Stiles, Lydia).
~Gravity's Got Nothing On You, by zosofi. AU, Stiles agrees for a small fee to pretend to be Derek's boyfriend when Laura visits. An actual plot involving magical sculptures ensues.
~Hide of a Life War, by Etharei. It's the summer before college, and Stiles' Dad is forcing him on a roadtrip. What were the odds of being taken hostage in LA by drug lords?
~I Thought It Make Believe, by Leah K. Less of an AU than you might think. A typical woke-up-married-in-Vegas fic, with added dose of waiting-for-you-ness.
~Inertia, by bookgodess15. **S3A** A mentally unsteady Stiles crashes Derek & Cora's road trip.
~Joker, by Unloyal Olio. AU, Stiles is turned by Peter sometime in the first season. Derek asks him to seduce Peter until he can kill him, but Stiles ends up Alpha. The story begins in an alternate Season 2. (Some dubcon Peter/Stiles.)
~Just Act Normal, by zosofi. It's at least 5 years in the future, and professional actor Stiles has been sent home by his agent to relax for a few months. He's not prepared for how much he still fits in with the pack.
~'Linski's Late Night Antidote to Lame, by Whonatural. AU, future/college. Stiles has a college radio show, and Derek is his biggest fan. Mistaken identity tropes ensue.
~Lock All The Doors Behind You, by entanglednow. Derek's tortured, to the point of going feral. Stiles re-domesticates him.
~Lord knows it would be the first time, by Uraneia. A temporarily-existing magically-summoned daughter brings Stiles back together with his ex, Derek.
~Most Important Meal of the Day series, by Peroxidepest17. After Stiles tells his father about werewolves, the sheriff hires Derek as a deputy. A few months go by, and suddenly Deputy Hale looks like a good choice of boyfriends for his son.
~Nothing You'll Miss, by ScarlettWoman710. **S3A** Stiles wonders how he knew that Derek dated Kate Argent. Because the Alpha Pack being able to alter memories hasn't been used as much for horror purposes as it should be.
~Pack Wars, by Miss_Aphelion. Derek "kidnaps" Stiles to make a point; he makes a different point than he meant to.
~Patterns of Intention, by Drunktuesdays. Stiles and Derek train with Deaton (Stiles in the Spark, Derek in being an Alpha), and fall for each other.
~Play it Again, by Metisket. **S3A** When Stiles gets killed, the pendant he's had saved against this eventuality deposits him in an AU without the Hale Fire. Time to save everybody.
~Prince Among Wolves, by Tylerfucklin. AU, everyone knows about werewolves. Derek hires Stiles as the babysitter to his twin children.
~Safety in Silence, by Survivah. AU, with some spoilers for S3B. In this world, there are soulmates, and people know about werewolves - those are the main differences in setting, but it changes a lot. Stiles is Derek's soulmate, but Derek knows he isn't Stiles's. A retelling from S1 episode 1 onward.
~The Boy and the Beast, by Dira Sudis. AU, another fic where Stiles meets Derek while he is stuck in wolf form. Vaguely Beauty-and-the-Beast undertones.
~The Division, by Traveller. A future where Stiles is a Marine (of the top-secret supernatural division), and comes home on a mission to kill Peter Hale.
~The Importance Of Turning Around Three Times Before Lying Down, by Otter. AU, Laura doesn't get killed - Derek came with her, killed Peter, and wandered off traumatized in wolf form just in time to be hit by a car and for Stiles to get that dog he's always wanted.
~The Nightmare of My Choice, by Mirrorkill. **S3A** Stiles has been seeing the dead everywhere he goes. An alternative season 3B, so everything from 3A still happened, and some forecast plot points for 3B (ex. hallucinations, being troubled by the darkness in their hearts) included.
~The Noble Tie That Binds series, by minusoneday. AU, if everyone met in undergrad when they tried to get into various fraternities.
~The Scientific Method, by Uraneia. Stiles conducts experiments to determine werewolf fertility - actual experiments, not "experiments", thank you.
~The Time-Traveling Werewolf's Confused Spirit Guide, by The Feels Whale. There are consequences to being a human who has performed magic even once... of the multiple timelines variety.
~The Trouble With Ignoring A Problem Until It Eventually Goes Away, by Llitchi. AU, they're cops in NYC. Several crimes are solved in anachronic order, whilst they pine for each other.
~Tie your napkin 'round your neck, cherie, by magneticwave. A Beauty & the Beast AU where the Beauty (Lydia) and the Beast (Jackson as his lizard self) aren't even the focal characters, but instead we follow the painful - and hilarious - routine of the hired help, who were transformed too. Stiles as a teapot and Derek as a wheelbarrow = ultimate starcrossed lovers.
~To Wong Foo, Thanks for Everything! Julie Newmar, by FaeryQueen07. Stiles' drag queen friends find out about werewolves and set him up with Derek.
~Wanderlust, by Cheshyr. Like his mother, Stiles needs to roam. The pack tries to convince him otherwise.
~Welcome to Hale series, by Relenafanel & rlnerdgirl. AU, Derek and Stiles meet when Stiles' friends invite him to a murder camp run by Laura Hale. (But actually, they Met Cute long before then, as shown in the sequel.)
~Where Thou Art, That Is Home series, by SinfulShay. A young Stiles stumbles on the Hale fire and breaks the line of mountain ash - switching everyone to a much different fate.
~Will to follow through, by Owlpostagain. Stiles becomes Lydia and Danny's friend during the summer after Season 2, and slowly switches his crush over to Derek. Lydia is great in this.
~You were there and so was I, by Magneticwave. AU, Stiles and Allison are the twin children of Chris and the woman who would have been Mama Stilinski. A nice view of a sibling relationship (that the canon versions could've used), with a focus on them teasing each other about their respective crushes.
Stiles/Danny:
~A Brief Introduction to Live Action Roleplaying, by wldnst. Danny falls for his online supernatural guru, and in the meantime doesn't notice how similar his crush is to Stiles Stilinski. I particularly liked the background plots for both Lydia and Jackson.
~At the Edges, by onrooftops. Written pre-S3; canon changes when Danny sees a captive Erica in the back of the car driving by. Longfic, heavy on the moral grayness.
~Best Laid Plans, by blue-eyed. Stiles persuades Danny to try him out as a fuckbuddy.
~Blood Pounding In Our Veins, by Minusoneday. Stiles has a bad falling out with Scott post-Season 2 when Melissa has Isaac move in. He then strikes up a new friendship with Danny, and eventually gets dragged into the Alpha pack problem by Derek. (While Stiles and Danny do get together, the fic ends with them deciding to be friends and leaving the door open for future Derek/Stiles.)
~Build a House of Habits, by matchsticks. They have to get magically bonded to perform a lifesaving ritual, and learn to live with it.
~Catch Me No Catch and sequel by Chash. Scott decides to set up Stiles with Danny. Danny despairs for humanity.
~Don't Care if I Never Get Back, by Hugealienpie. **S3A** It's easy, when your heart of darkness is squeezing the soul out of you, to not worry about becoming the first out major league baseball player. (I loved that hitting monsters with bats wasn't actually good preparation for baseball, but going to a batting range regularly with Danny was.)
~Holding Back the Wind, by Race_the_Ace. AU, instead of irritating Danny back in middle school, Stiles starts dating him instead. 4 years later, and Season 1 is overwritten.
~Left Hand Rings, by Lielabell. Another excellent woke-up-married fic.
~Make A Down Payment On A Bigger Bone, by Cardigan Kate. **S3A** Danny gets inspired by Stiles's dropping the XXL condom.
~Next Thursday, by wldnst. The humans in the know have a support group - or maybe it's just a coffeeklatch.
~Of Secrets and Confessions, by Miya_Morana. While being willfully blind to the weirdness of Beacon Hills, Danny finds himself falling for his lab partner.
~The Taste of Sweat and Metal on His Tongue, by slythatheart. Danny thinks Stiles is cute, then he finds out about Stiles's piercing and upgrades his assessment to sexy. EDIT: it's now a series.
Stiles/Lydia:
~An Algorithm for Mistakes, by Fleete. It's the beginning of college, and the whole pack's uprooted to southern California; Lydia & Stiles both get into Stanford. They learn how to get by in college and in another pack's territory.
~And the sun came out, by milominderbinder. **S3A** AU for female & lesbian Stiles, who's still devoted to Lydia. Lydia's trying not to return the sentiment.
~He pushed inside and made me new, by tigerlady. In a way, they're friends with benefits dealing with the trauma of Season 2.
~The Heisenberg Anthology series, by Jenetica. **S3A** Lydia offers to rid Stiles of his somewhat-dangerous status as a virgin, post Season 3A. It turns out better than she'd expected. The series is a WIP, but all fics are posted when complete.
~Journey of the Sorcerer, by missgoalie75. **S3A** Stiles is hopefully better than Mickey at learning how to use his magic.
Stiles/Jackson:
~Divided Loyalties, by Lenna Nightrunner. AU, Jackson came back from London during the summer before Season 3. He and Stiles find out that a good coping mechanism for them is sex - during which Stiles is in charge. Spoilers for a modified Season 3. WIP.
~It Fills Up My Head And Gets Louder, by addandsubtract. AU, no Kanima. Stiles actively trains Jackson to get through the change.
~Keep Walking, by Dark-K. Past Derek/Kate, and what looks like Scott/Isaac. Werewolves have mates, and it isn't always a good thing, or even understandable beyond instinct.
~Recipe for Disaster (Prescription for a Cure), by Tryslora. **S3B** Stiles's friends ask Jackson to talk to him, as one former "used-by-a-serial-killer" to another. More gen than anything, but it's clear they could get together eventually.
~The Doghouse Screw, by ahab2692. Jackson's breakdown post-bite, in an AU without the Kanima, is still pretty bad. Stiles gets him through it.
~You Complete(ly Irritate) Me, by Rrrowr. It begins as hatesex months before season 1. Poor communication means that both boys underestimate the feelings of the other.
Stiles/Jackson/Lydia:
~Acts of Non-Intervention, by eak_a_mouse. Jackson is still the kanima, after the end of Season 2, and someone has to act as his "master". Lydia won't, because of Peter, but she'll work with Stiles.
~Of Lace and Werewolves, by Mandibles. Jackson has self-esteem issues and looks pretty in ladies' underwear. It's a good thing he has two people who put up with him.
Other Pairings:
~Aw, What The Hell, by Rrrowr. Finstock keeps tripping over whats-his-name wherever he goes. Finstock/Stiles (I know, I know)..
~Here To Hold On To, by Lady Ragnell. AU, Laura bumps into Erica on her return trip to Beacon Hills, and gets them tangled in a mental bond. Laura/Erica.
~Hunting the Snark, by Tsukinofaerii. The teens of Derek's pack eventually wear him down into accepting that his pack is polyamorous. Everyone except Peter/Everyone except Peter (and thank you Author for not including him; most of the time I do not want to read about Peter in a relationship).
~Just Have to Find a Better Way of Communicating, by Twilight Shades. Scott/Stiles/Allison. Stiles thinks he's just a go-between for those times when Scott and Allison are being watched by her family, but he's mistaken, thankfully.
~Just Like The Ocean Under The Moon, by rain_of_stars. Peter/Stiles (in direct conflict with my earlier note - but this is one of my few exceptions). Peter gets hit with a love curse - originally a lust spell meant for Derek, that Stiles managed to accidentally refocus. What follows is actually rather touching.
~May your path be the sound, by magneticwaves. Melissa McCall/Sheriff Stilinski. Old friends dealing with the nonsense their sons get up to - werewolves, honestly.
~The Roaring In My Heart series, by hart_and_sole. AU, no kanima/Season 2. Scott and Jackson are both dumb enough to pick each other as mates within days of both being werewolves. They learn to get past the stage of purely physical attraction. The 4th story is a long one, with the plot revolving around Hunters from a rogue family; warnings of torture for this specific story.
~Spiritflesh, by 1001cranes. Stiles is cursed, with a Sleeping Beauty spell. He's read enough old versions of fairy tales to know what the cure is. Stiles/entire pack.
~Take My Hand (We'll Make It, I Swear) by Narceus. Allison/Lydia, hints of future Scott/Stiles. AU, Laura arrived a few months early, as did the Argents, which gives her enough time pre-canon to bite Allison and Lydia. This goes better than may have been expected.
Gen:
~A Box Full of Darkness, by tsurai. **S3B/4** The Caleveras don't leave an obvious trail, and Stiles chooses to take the nogitsune back as a symbiote if it means he can save Derek. WIP.
~Accountability, by Ampliflyer. AU, set in a college future. To an outsider, Stiles' attachment to the pack looks a lot less healthy. There is Sterek, but the focus is on the outsider POV, and Derek isn't there for much of the story.
~Between The Fires, by Christina K. **S3B** Lydia is trying to bring her friend back... she's a banshee, so it should be well within her purview.
~"Can Host", by verity. A short humor fic that - among other things - is about Scott & Stiles playing bingo on Ladies Night at Jungle. Scott's going all-out for the lawn gnome prize. A little Derek/Stiles implied at the end.

~Echo in the Echoing Wood, by Kirinin. **S3B** AU, the nogitsune can't lose. Unless it's actually just a symptom of Stiles's psychotic break. Or unless Stiles had yet another trick up his sleeve.
~Good Parenting, by Tzzzz. The sheriff puts 2 and 2 together and gets statutory rape with a side of abuse - which would be a valid guess in the real world. Also, he realizes that he needs to step up his parenting.
~Here is the Deepest Secret Nobody Knows, by Owlpostagain. This picks up one or two nights after the Season 2 finale, when a broken Erica climbs in Stiles' window. Stiles pulls the Pack together, and gives Derek a clue. Mostly gen, with a smidge of Derek/Stiles at the end.
~If your heart has become spare parts, by KiaraSayre. **S3B** After the end of season 3, his friends stand by Stiles as he tries to pull himself back together. Bonus for including Kira in a believable way.
~Kyle Wei, Tree Whisperer, by MagneticWave. A fic about Harley (Stiles' friend from episode one who never speaks again), the head of the school newspaper, and how difficult it is to keep everyone from putting the obvious supernatural stuff into the paper. In this 'verse, the main characters are probably the only ones who didn't know about werewolves.
~Pucker Up, by the_deep_magic. Of course the coach has a kissing booth as a fundraiser. Bit of UST.
~Red Thread (The Descent), by Sevenisles. **S3B** AU - Stiles dies before they can get the nogitsune out of him. Cue Lydia as Orpheus.
~Run in the blood of the sun's hard rays, by MagneticWave. **S3B** Lydia isn't willing to let a certain death stand.
~Scent Marking For Dummies, by Hatteress. A little UST. Among other things, Finstock finds out about werewolves as he's being rescued by several of them & Stiles, and his reaction is why this fic is on the list.
~The Cards All Fall, by ChaoticReactions. A Peter-centric, post-Season 2 story, in which he plans to get more revenge but ends up too invested in having a pack again to engage in more murders. Some Derek/Stiles, but it's mostly in yenta-Peter's head.
~The Sum of Its Parts series, by KouriArashi. An AU where Stiles was more thoroughly kidnapped by Peter in Season 1, and Season 2 diverts even more when Gerard is ruthless enough to train Stiles in self-defense while continuing with his plans. These changes lead to Stiles becoming a human Alpha. I didn't really care for the series post-story 6, myself, but there are 16 total stories. Here are direct links to the ones I liked:

6) Making Connections - Chris Argent has to host a Hunter Gathering, with Allison as the heir apparent and Stiles undercover as her boyfriend.
~The Whole Truth (So Help Me God), by metisket. A Stiles character study, via the POVs of most of the characters present in the Night School episode.
~You Have To Go To Them Sometimes, by Kellifer_fic. AU futurefic, if everyone survived and managed to go to college. Stiles' new roommate is a little put out that Stiles figured out he was a werewolf in less than a minute.
~You're Gonna Need Someone By Your Side, by Moriartys_Minion. Among other plot threads, Stiles is recruited as Chris Argent's Hunter apprentice. Only one fic has been published so far, but authorial intent is for a series. EDIT: while the author never continued this, the first story is fine by itself.
Crossovers:
~At The Still Point Of The Turning World, by Nokomis. Crossover with Welcome to Night Vale. Claudia Stilinski's come looking for her doppleganger.
~Be nobody but yourself, by Murphtastic. A gen crossover with The Avengers/Iron Man. Tony Stark is Stiles' uncle.
~But beneath my feet I felt the sting of the earth remembering, by slythearted. Another gen crossover with The Avengers - this time Bucky and Natasha are Stiles's grandparents (thanks, super soldier serum knockoffs). Smidge of Derek/Stiles.
~Cross My Soul, by Ecarian. AU/fusion with His Dark Materials. Stiles wonders about Derek's daemon - her unwillingness to chat, mostly.
~How to Grow the Perfect Playoff Beard, by jedusaur. Crossover with Hockey RPF. Patrick Kane injures himself and goes into exile as a high school coach. The local wolf pack becomes the Beacon Hill Wolves. A little Derek/Kaner.
~Take a step before running, by magneticwaves. AU, Stiles is a hockey player, Derek is a figure skater, and they're both playing for America in the 2014 Olympics (making this a hockey & figure skating RPF crossover).
~The Charm of Small Desert Towns, by dapatty. Crossover with Welcome to Night Vale. Stiles and the Sheriff take a wrong turn or two on a road trip.
~Turn off the lights and I'll glow, by Novembersmith. AU: Crossover with Rise of the Guardians. Stiles dies when saving his brother Scott, and becomes Jack Frost.
~Your Friend Is Not Who He Seems, by 3byeol. Crossover with Welcome to Night Vale. Because of course Stiles still works as a character if he grew up in Night Vale and has only just now come to Beacon Hills. WIP.
~Your Name is Stiles, A Proud Member of the Night Vale Community, by Sakilya. Crossover with WTNV, obviously. In this one, my best guess is that Night Vale happened to the Teen Wolf characters when they didn't dodge from danger fast enough (I don't want to spoil the ending any more).

~Stupid Teen Wolf Videos, by Kreugan. A vid series, the first of which was designed to encourage a friend to watch TW. The pairing of the songs to the scenes is greatly hilarious.
~Needs More Sparkly Pens, and Sequel by mm_coconut. An image-centric "fic" series in which Stiles has a notebook he doodles in that should be better hidden than it is.
~Cocoa and Brain Bleach pic/fic (what DO you call fics consisting of a mixture of text and tumblr-captioned gifs?). Because the Sheriff needs to realize that his use of gay stereotyping outside the club was a little stupid.

~Defined By Each Breath, by devovitsuasartes. AU just before the end of Season 1; Derek accidentally bites Stiles.
~Extenuating Circumstances, by Flaming_muse. Five times Stiles completely failed to realize that Derek was into him, because he's reading the non-romantic fictrope into the situation instead. (Example: Derek starts acting nicer, Stiles assumes he's possessed by a demon.)
~Find It In Our Hearts, by Regann. AU, Kate hid a child from Derek (really, from everyone but Gerard). After Gerard disappears, the caretaker sends her daughter to her Uncle Chris - and within scent range of Derek. The Stilinskis help Derek to claim his daughter the legal way.

~Blood Pounding In Our Veins, by Minusoneday. Stiles has a bad falling out with Scott post-Season 2 when Melissa has Isaac move in. He then strikes up a new friendship with Danny, and eventually gets dragged into the Alpha pack problem by Derek. (While Stiles and Danny do get together, the fic ends with them deciding to be friends and leaving the door open for future Derek/Stiles.)
~Build a House of Habits, by matchsticks. They have to get magically bonded to perform a lifesaving ritual, and learn to live with it.
~Catch Me No Catch and sequel by Chash. Scott decides to set up Stiles with Danny. Danny despairs for humanity.
~Don't Care if I Never Get Back, by Hugealienpie. **S3A** It's easy, when your heart of darkness is squeezing the soul out of you, to not worry about becoming the first out major league baseball player. (I loved that hitting monsters with bats wasn't actually good preparation for baseball, but going to a batting range regularly with Danny was.)

~Here is the Deepest Secret Nobody Knows, by Owlpostagain. This picks up one or two nights after the Season 2 finale, when a broken Erica climbs in Stiles' window. Stiles pulls the Pack together, and gives Derek a clue. Mostly gen, with a smidge of Derek/Stiles at the end.
~If your heart has become spare parts, by KiaraSayre. **S3B** After the end of season 3, his friends stand by Stiles as he tries to pull himself back together. Bonus for including Kira in a believable way.

A fic about Harley (Stiles' friend from episode one who never speaks again), the head of the school newspaper, and how difficult it is to keep everyone from putting the obvious supernatural stuff into the paper. In this 'verse, the main characters are probably the only ones who didn't know about werewolves.
