Since the X-Men, Ironman, Thor, Captain America and all those avengers were cluttering up my posts, I'm going to stick them all together.
LAST UPDATED: 1/2/17: After seeing X-Men: Days of Future Past, I have been able to mentally toss out most of the X-Men films and create a "good parts" trilogy of X-Men, X-Men 2/United, and X-Men Days of Future Past. Hurray! This also means that I have a new fondness for post-1973 Charles/Logan fics.

Fandom: The Avengers [note: I watched through CA #2, and like to ignore A:AoU]
Not movie-based (Old-school Avengers):

~ the
Tales of Suspense archive (Steve/Tony centric)
~
Instant Karma's Gonna Get You, by Dorcas Gustine. Tony just can't communicate with Steve without messing up. Steve/Tony.
~
King of Infinite Space, by ElspethDixon and Seanchai. Steve/Tony, past Tony/Tiberius. Tiberius Stone wakes up from his coma with control over nanotech and a need for revenge.
~
Extinction, by Valtyr. Steve/Tony. The first time Tony meets Steve, he's a reanimated museum display riding a similarly reanimated dinosaur.
~The series
Some Assembly Required, by Kikikun. Steve/Tony, post-Civil War. Tony ends up taking custody of a girl who's another attempt at the Super Soldier; Steve comes back from the dead and doesn't know what to make of it.
~Contrast to
Some Assembly Required, by valtyr. Steve/Tony. Tony gets a sex-change courtesy of von Doom. (The best part is finding out *why*.)
Written before the 1st Avengers movie:
~
A Kindness Repaid, by Potboy. Loki is hurt and Steve befriends him; most of the story is Loki testing him to see if he's serious about the friendship. Gen, but I believe there's a Loki/Steve sequel.
~
Thicker Water, by pprfaith. Gen, crossover with Inception. Arthur and Natasha are raised in the same orphanage.
~
My Normal Approach is Useless Here, by Windsweptfic. Tony/Steve/Bucky. Tony wants Steve to like him, so he digs out his frozen best friend. He wonders if that was a mistake - is there room for two sarcastic jerks in Steve's bed?
~
Telephone, by Anon. Loki accidentally calls Steve Rogers and then keeps doing it. Gen.
~
Bunny Slippers and sequel The Calculator, by Katsu. Loki secretly is just pretending to be bad, and helps out Thor & his team sometimes. It wouldn't do for that to be discovered, though. In the sequel, the robot version of Loki actually is better at being bad than the original. Gen.
~
Kinkmeme made them do it, by Lunik. Super-meta story of Darcy & Loki hanging out on the Avengers RPS meme together. Sorta Loki/Darcy, but not really. A WIP, but ends at a good spot.
~
Gift of Asylum, by SisterWolf & Carleton97. Darcy becomes a founding administrative member of the Avengers while having a "failboaty" romance with Clint Barton. Darcy/Clint.
~
Safeword, by Melannen. Steve/Tony, with Jarvis as a participating if necessarily voyeuristic third. Jarvis has been monitoring Tony's bedroom activities for years, but wouldn't say no to Steve making sure Tony doesn't have any more strangers who fail at S&M come over.
Written after the 1st Avengers movie but before the 2nd:
~
Bruising, by Sonora. Bruce Banner/Tony Stark. It takes one monster to understand another.
~
Into the Dark, by Cashay. Gen. Bruce Banner has a talk with the Other Guy - he wants to know why the Hulk saved Tony.
~
44 Times Bruce Banner Has Sex With Tony Stark, by Ark. Bruce/Tony. The first time's a lab accident - the rest are their own choice.
~
So here's to drinks in the dark, by sleeponrooftops. Bruce/Tony. They're "science boyfriends", really.
~
The Three Times Bruce Banner Trolled Everyone And The One Time Hulk Did, by Notbeloved07. Bruce/Tony, but mostly gen. My favorite's the first example - where Bruce pretends the Hulk wants to smash scientific ignorance.
~
Four Interns Go Into A Lab, by Snack_size. Tony/Bruce, and what will eventually be Steve/OFC (who is not superpowered but whom I persist in thinking of as "Captain Canuck"). Bruce and Tony get to choose from SHIELD's stockpile of interns.
~
When Eyes Meet Eyes, by Luxshine. Tony/Bruce, Pepper/Coulson, Clint/Natasha, Jane/Thor, and some UST Howard/Steve (actually that would be the part I have trouble enjoying). An AU where everyone is "pulled" to their soulmate.
~The
MARRY FUCK KILL series, by sevenfoxes. In the first fic, the women of SHIELD vote on which Avenger they would see title. In the sequel, it's the men voting. Excellent humor, although it runs with the trend of depicting the Avengers as the sort of twenty-something immature people who shouldn't be allowed to run a lemonade stand. Meant positively, I think, but still.
~
It Starts Out Like An A-Word (As Anyone Can See), by Amy. Crossover with Sesame Street. The Avengers help to clean up NYC, including a certain street, and make a few friends. Gen.
~The
Never Cease To Fly series, by melonbutterfly. Loki/Tony - which I'm not a fan of, normally, but I adore timetravel and timelooping scenarios, and this one is gratifyingly lengthy and epic. Probably written before the second Thor movie.
Written after the 2nd and/or 3rd Avengers movies, and the Captain America "Civil War" movie:
~
#standbylegion, by Esama. AU, no Age of Ultron, and a crossover with Kingsman. The Valentine's Massacre kills most of the Avengers, and JARVIS is left picking up the pieces. Sad but hopeful. Survivors include JARVIS, Darcy, Spiderman, the Falcon, War Machine, Dr. Strange, and Harry Hart (ahah!).
~
Irreparable, by aslightstep. WIP, following directly on the heels of CA: Civil War. Tony rebuilds the Avengers without Steve and under the Sokovian Accords. New members include Iron Man, Black Widow (returned), War Machine, Vision, Black Panther, Kamala Khan, Donnie/"Blizzard", Spiderman, and the Wasp.

Fandom: Captain America [alone, primary focus, or crossover outside the Avengers]
Gen:
~
Anyway, here's wonderwall, by KiaraSayre. The author says it's unfinished, but it works as a one-shot. The Winter Soldier slaughters HYDRA members and acquires hobbies, sometimes simultaneously.
~
Geriatric Road Trip, 2015 by what_alchemy. Bucky Barnes has living siblings. Gen, but clearly Steve/Bucky.
~
Out of the Dead Land, by Emilyenrose. Author's summary: "Someone is building machines that look and act like people. Meanwhile, the Winter Soldier tries to be Bucky Barnes." Some Steve/Bucky moments.
~
The Personal (Assistant) Is Political, by hollimichele. Outsider POV - Captain America's assistant thinks she shouldn't have been so surprised that a man who was a sickly child in the 1930s remains a FDR Democrat.
~
Steve Rogers at 100: Celebrating Captain America on Film, by assorted authors & artists. Little did Steve or Bucky suspect the sheer badness of most of these films. Steve/Bucky implied at the end.
~
Steve Rogers Might Wear Tights, But He's Not Your Pin-Up Girl, by what_alchemy. Bucky enrolls in a college course about Captain America as part of his recovery. The professor regrets this. Steve/Bucky implied.
Steve/Bucky (exclusive):
~
A Bicycle Built For Two series, by lazulisong. Because of HIPAA, Steve and Bucky present themselves as common-law spouses. In the sequel, they get married for real. Shameless fluff.
~
Board Games Are Underrated, by Haipollai. A re-doing of Captain America and The Avengers if both were female.
~
Brooklyn, by togina. Steve comes out as in love with the long-dead Bucky Barnes and becomes a gay icon after the events of The Avengers. Then The Winter Soldier happens...
~
Decoys, by littlerhymes. AU, the serum makes Steve strong, tough and fast, but it doesn't visibly add muscle mass. He becomes a spy, and along the way he and Bucky create a different Captain America.
~
For as long as we both shall live, by wistful_joy. When a bunch of timelines start to go wrong, Sif gives Steve an Asgardian device to allow him to surf realities and fix the moments when he and Bucky lose each other.
~
Goodbye Piccadilly, Farewell Leicester Square, by Speranza. It's an Avengers take on the plot from the Star Trek episode City on the Edge of Forever, but I won't spoil it other than to say it follows the Novikov self-consistency principle of time travel.
~
Half awake in a fake empire series, by idrilka. Because the internet would have been full of bloggers, academics, trolls, and shit-stirrers with an interest in Captain America since it first became popular, if he were real. The first story is about those people, in the year from before The Avengers to after Captain America: The Winter Soldier. The second story is a WIP about Steve trying to help Bucky with his massive PTSD.
~
Hey Cinderella, You Dropped Your Shoe, by dirtybinary. AU, the serum only works when the sun's out. Steve still does what he has to.
~
Mistake on the Part of Nature, by Idiopathicsmile. Steve breaks the news to Bucky about bananas. Sam has to Google that, since he thinks they're being nostalgic cranks.
~
United States v. Barnes, by fallingvoices and radialarch. Bucky comes back to DC and submits to a messy, public trial.
Other pairings and triads:
~
A Long Winter, by dropdeaddream and whatarefears. AU, Steve jumps off the plane as it nosedives into the Arctic. He marries Peggy, and life goes on - except there are no simple endings in the Marvelverse, and in 1966 the world finds Bucky Barnes's love letters. Extra points for Steve as an actual bisexual, and not one in name only. While it's Steve/Peggy, there's the hope of future Steve/Bucky.
~
Protocol 1985, and sequel The First Night, by hollimichele. Steve/Peggy. Clint & Natasha go to 1946, and come back with someone extra.
~
The Deep End, by Emilyenrose. A mission story, with sex pollen. Steve/Bucky/Natasha.
~
What you are asking fits with everything on my list, by irnan. Bucky and Natasha play the role of matchmakers for Steve, but after a villain pulls a honey trap, they realize that they want him as their third. Steve of course has wanted them much longer. Steve/Bucky/Natasha.

Fandom: Guardians of the Galaxy
Gen and Mostly Gen Fic:
~
A Short List of Relevant Skills and Abilities, by ignipes. So what exactly could a couple of thugs, a maniac, an assassin and a thief do for the galaxy, when they're not outright saving it?
~
Diplomacy, by turtle_paced. A set of missing scenes, from the final fight against Ronan to the moment the Guardians hand over the Infinity Stone... because that would have been a complicated political situation.
~
Excuse Me While I Kiss This Guy, by hitlikehammers. All the people in the Milano who aren't Peter or Groot mondegreen the daylights out of Awesome Mixes 1 and 2.
~
For the ones left behind, by Allapologies. Peter's grandpa doesn't forget, and when the Chitauri attack Manhattan, he asks the Avengers to look up his grandson in space. Extra points for a spot-on Tony Stark.
~
I Know A Place (I'll Take You There), by KiaraSayre. Gamora POV, a few small scenes wherein she gets used to the other people on the Milano.
~
If home is where the heart is then we're all just fucked, by egelantier. An actual curtainfic - Gamora POV, the team builds a house for when they need to take a break. Actually the second part of a series, which in itself is a good read.
~The
Infinity Complex series, by Tsurai. Like an Infinity Stone would permit itself to be locked away by the Nova Corps, when it's found someone interesting to work with. WIP.
~
It's a Phase, by Donatello7. Rocket had good days and bad days. Recced for the necessary and appreciated depiction of depression.
~
Let Me Grow Young, by Vera. Author's summary: Between heroic deeds and misadventures, Gamora accidentally does the things she missed out on in childhood.
~
Mirror House, by Divisionten. The aftereffects of holding an Infinity Stone include shapeshifting into others similarly afflicted. The Guardians find this useful, if more than a little difficult to adapt to.
~
Mission Report: Impossible, by Peace Like A River. They find out 6 hours prior to the Nova Corps deadline that none of them have ever written a mission report before. Hilarity ensues. Minor Peter/Gamora.
~
Persistence Hunting, by grocketinmypocket. One of several fics that have come out recently showcasing the occasional ways that humans are genuinely badass in comparison to other species/aliens (these include Decibels by brimstone06 and Varicella Spatium Virus by prettybirdy979); I happen to think it's the best of the lot. Peter hunts down food for himself and Rocket when they are stranded, in that good-old ancient Terran way.
~
Portrait of the Artist as a Middle-Aged Destroyer, by seventhswan. After they save a museum, Drax is forced to learn about art.
~
Revisionist History, by Hitlikehammers. Peter's grandpa copes by writing fantasy books about a certain Star-Lord.
~
The Hard Way, by fayedartmouth. Peter has trouble trusting people, and just because they're TEAM doesn't make that go away.
~
We'll get it together, we'll get it all done, by callicokitten. AU, humans have daemons (the only element from His Dark Materials), but nobody else in the galaxy does.
~
Years In Between, by Yevynaea. Peter's adolescence with the Ravagers - neither terrible nor safe.
Fics With Prominent Romantic Relationships:
~
Probable Cause, by Manic_Intent. About 15 years prior to the movie, a younger Garthan Saal (if the name doesn't ring a bell, he's the sardonic Nova Corpsman who talks with Rocket during the final battle) meets a scruffy teenage Peter Quill at a food stall on Xandar, and together they thwart a complex drug smuggling/sentient trafficking/world domination scheme. AU, in that the final chapter occurs after the movie and allows Saal to survive being crushed by the Dark Aster. Explicit Peter/Garthan.
~
Shipping and Handling, by grocketinmypocket. Still a WIP, but the first 3 chapters work as a complete story. Gamora and a bunch of galactic fans ship Rocket/Peter. Her two idiot teammates agree, but don't realize that their UST is not so "U". Bonus: a few pieces of fanart embedded in the chapters.
~
This One's For Me, I Deserve It, by Suzukiblu. OT5 fic, using that popular "soulmate's mark on body" trope. Because of course the four non-humans have been bothered their whole lives by the inexplicable marking of Awesome Mix #1. Takes place just after they escape the Kyln.
Post-Volume 2 Fics:
~Night Watch, by Sholio. Shortly after the events of GotG2, Peter has an unusual dream. Gen.
~the past is just a goodbye, by Sholio. Deaging fic - each chapter, a different character deages. It's odd how much they learn from meeting the childish versions of each other.
Other:
~
Crossover Comic by Kastoway. Deadpool pops up by teleporter in the Milano

Fandom: Ironman
[alone, primary focus, or crossover outside the Avengers]
~
Paparazzo, in which Ironman and Spiderman go surprisingly well together.
~
The Value of Secrets, because Jarvis the AI is too sexy not to have cybersex with Tony.
~
Advances in Thermodynamics, by Sotto-Voice. Crossover/fusion with Firefly, in which Kaylee and Tony Stark are into machines and each other.
~
The Act of Creation Will Be Your Salvation, by scifigrl47. Steve/Tony. When Tony was seventeen, he built "Dummy". Dummy's been watching over him ever since.

Fandom: Thor [alone or crossover outside the Avengers]
~
Eidolon, by Llanval. AU, Loki is brought up as a Prince of Jotunheim. Eventual Loki/Thor, WIP.
~
Chaos War, by Astolat. Loki is forgiven by Asgard, why? Because a bigger threat has come along, and it may take a trickster genius to win this. Loki/Thor.
~
Bargaining, by Proantagonist. Loki makes a deal with a demon to go back to the point in time when he can change the future and prevent certain death(s). This point happens to be the moment Thor is exiled to Earth. Gen, and epic length; covers up through the second Thor movie.

Fandom: Spiderman
~
Paparazzo, in which Ironman and Spiderman go surprisingly well together.
~
Best Friends, by Glacis. Crossover with Smallville. Lex wants Clark wants Lex, Harry wants Peter wants Harry, but ultimately the fic only covers Peter/Clark. I know, right?
~
Better Than Being Alone, by Mattfrack. Spiderman agrees to appear at a kid's birthday party, so imagine his surprise when it turns out they've already got a "Spiderman". Peter/Wade Wilson.
~
Maggie Fitzgerald and the Saltwater Drip, by antistar_e. Excellent and long AU: Gwen Stacy is the one bitten by the radioactive spider. Thoughtful crimefighting, attention to "isms" and interesting action scenes follow. Based on the 2012 Amazing Spiderman film and its depictions of the characters (but not the sequel).

Fandom: X-Men
Post X-Men 2/United:
~
For Now (The Fuck Waiting Remix) by Seperis. Logan/Rogue. Het, mostly implied. Long, and plotty, and by the end I really wanted those two crazy kids to work it out. Not that one of them was a kid, and maybe that was the reason it took so long.
~
Glacis has her own website. Mostly Logan/Scott. Not worth a full-blown rec, but nevertheless, I did really enjoy these, when I'm in the mood for some OOC sex. Sometimes Jean is belittled, and sometimes she's totally sidelined - once, I think she was okay with it; this isn't a pairing that is kind to the woman usually involved with one of the men.
~
Unalienable, by Basingstoke. A crossover with Highlander, in which immortality was really the precursor mutation. Some Logan/chick from X2, Duncan/Methos.
Post X-Men: Days of Future Past:
~
Animal Logic, by manic_intent. AU in that future!Logan stays mentally in 1973 after he's been rescued by Mystique from Stryker. He goes to the Mansion and fixes a bunch of history, while providing incredible temptations for Charles. Charles/Logan.
~
Setting A Different Course, by Gerec. Missing scene - on the plane to Paris, Logan and Charles join the Mile High Club. (Thereby neatly explaining why Erik found it necessary to riddle Logan with metal bars at the end of the film.) Charles/Logan, thwarted Erik/Charles.
~
Symbiotic, by manic_intent. AU/pre-films, Charles and Raven meet younger Logan when they run away from home as teens. This fic could benefit from a sequel or additional chapters, but does work alone. Charles/Logan.
~
The Professor is the Key, by Gerec. Logan may not remember the future after Mystique rescues him, but he is inclined to take her advice and ask Charles for an explanation. He ends up helping the school rebuild, and eventually returning Charles' feelings. Past Erik/Charles, end-game Charles/Logan.
